Actually, Starscream was third in command; Shockwave was Megatron's #1, but he was back on cybertron, so Megatron was stuck with a crazed mutineer as his "meanwhile" number one.

The only reason I can think of that Megatron tolerated this situation was because the other jetfighter decepticons were loyal to Starscream, but that doesn't always seem to be the case.
