This also reinforces my need to NOT see the new MLP series, or I would be in danger of becoming a Brony. I'm not stupid, I've learned from my tragic Sailor Moon experience.
Seriously, or at least watch the first two episodes. My old college buddy jvowles were analyzing the hell out of it. ("Okay so we open with an obvious ying-yang symbol representing Princess Celestia and Princess Luna." "Hey, so this means Rarity is basically working for the local sun goddess?"
The current winner for me is still "Better Living though Science and Ponies", which is, of all things, a cross-over between Portal 2 and My Little Pony (Friendship is Magic version).
Somehow the author managed to make it work, and work well. I've never watched MLP, so I can't speak for how on-character the ponies are, but the Portal 2 characters are fairly on-form (and GlaDOS is even more horrible than normal).
That managed to beat out the D&D Crossover with Halo (really, Halo?) for pure "Wait, somebody tried to mix those two in a fanfic, and made it work?" factor.
Just goes to show I suppose, there is no concept so inane, a good writer can't make something awesome out of it.
I'm old enough to remember what I think now was the ultimate crossover of the late seventies and early eighties. Traveller was a premier Science Fiction Role Playing Game. Dungeons and Dragons, was, of course, the most popular (if not the best) Swords and Sorcery RPG.
EPT was an interesting science fantasy RPG, but if you want officially published crossovers (as opposed to game-crossovers, where you'd want to be looking at the games I used to run and play in during that era), you're talking The Arduin Grimoire.
