If it's just two, I think Voldy has to be one.
If we don't count Moldywart, er, Voldemort, because he's already dead and just in denial, or because he's the villain and she meant characters NOT the main villain, then we have to pick two others. Otherwise, just one.
Killing Harry is the obvious target -- MAD, mutual assured destruction. However, that would definitely end the series on a downer no matter how many other people lived happily ever after. I'm betting that Harry survives the entire series. It is, after all, told basically from his point of view.
Hagrid or Neville would be my guess, if there's just one other than Voldemort. Neville because of his association with the prophecy, Hagrid because he's been the solid rock on which Harry and the others have depended, even if he wasn't the brightest bulb in the box. Everyone worthwhile likes Hagrid and his loss would be a terrible blow.
If it's TWO besides Voldemort, then I'd say we have Snape as one -- either killed in a direct pitched battle, if he's actually the traitor he appears to be now, or saving Harry's life if he's on the side of good, and dying with a snide remark on his lips: "I always KNEW you'd be the death of me, Potter..."
The other besides Snape could be just about anyone. I could come up with scenarios for justifying just about any of them as targets. I'd put Hermione on my hit list right away if *I* were the bad guy. And Fred and George right behind her, after seeing what they're selling in the guise of a joke shop. Killing Ginny would be an excellent way to traumatize Ron, Hermione, and of course Harry. Hmmm. Killing Ginny AND Ron would also clear the way for Hermione + Harry -- Mary Sue Wins Again! But I doubt that will be the direction she takes.
